Rei is possibly a clone of Yui Ikari, Shinji's mother, who is also part of the soul of Unit 01. The end.. is the confusing part. The anime series NGE ends with everyone pretty celebrating as Shinji "recovers." End of Evangelion ends like you said, with Shinji and Asuka alone; but some would argue EoE was an "alternate ending."
